How do you keep a natural pond clean and clear?

You can't keep a clay bottomed pond clear, but you certainly can swim in it. Keep submerged and floating vegetation in it to keep it oxygenated. It should be perfectly safe for animals to drink out of it. Keep chemicals out, like run off from farm fields or roads.
